I really think that Nintendo did this on purpose. They wanted to break with the game cube. It was not a great era for the company, though it was profitable, it carried the wrong image. They are trying to build something new with the Wii and DS. At the same time they promised twilight princess on the Game Cube and so they delivered. I really think its as simple as that. It came out late, but they still kept their word, while at the same time sending a signal that the Game Cube is done.
